A few GPOs filtered out, (unknown reason)

Recently we have been having an issue where about a dozen GPOs are being filtered out, says "Not Applied (Unknown Reason)". I have followed MS16-072: https://support.microsoft.com/en-us/help/3163622/ms16-072-security-update-for-group-policy-june-14-2016. That didn't help me. I also ran dcdiag and am getting some DFSR errors, like below.

There are warning or error events within the last 24 hours after the SYSVOL has been shared. Failing SYSVOL replication problems may cause Group Policy problems.
Recently we had an issue with a DC in a VM environment and had to copy the VM into a new one. We had an upgrade scheduled with the manufacturer support team and they noticed a data inconsistency error and said we should copy it to a new one. I am not sure if this has anything to do with it, but the timing of the problem with this seems like the culprit, but I don't know.
I am hoping for some assistance as I am new to all this due to a recent resignation and am trying to learn. I am not sure how to fix this issue or where to begin.
